Robert Lewandowski opened the scoring in 33rd minute from the penalty spot after a pushing foul on Leon Goretzka during a Bayern corner kick.
Eric Maxim Choupo-Moting caught the ball on the run, rammed his way into the penalty area at full speed, and beat goalkeeper Pepe Reina in the 73rd for the 2-0 Bayern lead.
Lazio, who had lost game one 4-1 at home, got one back when Marco Parolo headed the ball in at close range in the 82nd.
Bayern Munich go into the last eight along with Liverpool, Manchester City, Chelsea, Real Madrid, Porto, Paris St Germain, and Borussia Dortmund.
The quarterfinals and semifinals draw will be Friday, March 19.
